How to transfer funds from Middle East to India and from India to UK for a registered UK company?

My friend is a director of a UK based company but he is now resident in India and the sole agent of the company in India. Most of the customers of the company are in Middle East. It is a pain transferring money from Middle East to London because of suspicion of terrorism money and host of rules and regulations. Is there any legal method of having the money transferred to a bank account in India and then transfer from India to UK? The private limited company in UK is not registered in India so far. Does RBI and FEMA provide for any such banking channel? How to transfer funds from Middle East to India and from India to UK for a registered UK company?
